In their underground lair deep beneath the city streets, the Turtles and Master Splinter are suddenly attacked by a horde of Mouser robots!

The Turtles learn first hand what it means to have a "Bad Shell Day" as calamity after calamity befalls them. This time the Turtles may not be able to save everybody...

When the President of the United States arrives in New York City, an invasion of what seems to be aliens attacks at the most inconvenient time. However, the Turtles investigate this "invasion" and find out that Bishop is behind it. The question is - why?

The Purple Dragons have evolved from a basic street gang to a smuggling syndicate that works throughout New York. Leonardo goes with Casey to put an end to Hun's plans. However, Casey and the recently angry Leo will have to control their own fury if they want to bring justice-- and not just veangeance-- out of this.

The Turtles help Nobody protect an old man when he witnesses Jengo, leader of the Turks, harming a Turks member. Can the Turtles and Nobody stop the Turks?

Usagi and Gen come to New York for a visit with the Turtles. Gen gets a little carried away by the bright lights of the big city and goes wandering off on his own. And if the modern world wasn't dangerous enough, an assassin from Usagi's world has followed Usagi and Gen. His target: Leonardo.

It is time for Leonardo to move on. Splinter sends Leo to a new sensei, or rather, a very old sensei. The journey is long and perilous. Can Leonardo look into himself and find the right answers to his questions? Can he even find the right questions?

While Leonardo is in Japan studying with the Ancient One, Karai as the new Shredder makes her attack. Will Leo return to New York? Will he find out what happened to his home and his family? And, have Splinter and Turtles really been destroyed?

Leonardo returns from Japan to find the lair in ruins and his family nowhere to be seen. As he investigates he finds that the Foot is back to full strength - with Karai as their leader. Since the Foot believe Leo to be dead, he puts all that he has learnt from the Anicent One into practice...

Bishop has too deal with the consequenses of his actions when people and animals all over New York starts mutating into horrible beasts after his "alien" invasion.

For several years April's uncle Augustus (aka Augie) has been missing.

When the power goes out in their lair, the Turtles and Splinter gather around the candlelight as Leonardo tells a story he learned from the Ancient One about Splinter's sensei, Hamato Yoshi.

Savanti Romero plots his revenge against the Turtles and Renet after they had him banished to the Cretaceous period. Using his magic to manipulate time, Romero lures the Turtles and Renet into a trap to obtain the time sceptre.

Having travelled to the past, the Turtles and Renet battle with Savanti Romero and his telepathically controlled dinosaurs as Savanti attempts to change the historic timeline by preventing the dinosaur extinction event.

With the outbreak-mutant situation the Turtles feel they have to deal with and Donatello sick his brothers leave him with Casey and April for care. But Donatello is not sick but in the last stages of a second mutation.

With Donatello sick the Turtles are desperate. So desperate that they decide to try and sneak into Bishops facility, where they realize they have to make a deal with the devil if they want to cure Donatello

To cure Donatello the Turtles made a deal with the devil aka Bishop. Now they have to retrive a pendant that is supposed to help Bishop in his research. The thing is that the pendant is in the heart of the Foot-building, and Karai won't just hand it over

After the Turtles were able to cure Donatello's mutation, a group of ninjas confronts the Turtles to tell them about a battle between good and evil that will decide the fate of the world.

The Turtles and Splinter find themselves in a futuristic world after accidentally being pulled through a time window.

The Turtles use new technology to create new weapons in an effort to escape the future.

A computer virus traps the Turtles inside the Dojo and they must fight for their lives.

Raph competes in a professional wrestling tournament, which is interrupted by a banned wrestler looking to prove himself.

Mikey is excited when a video game sequel is released; the Turtles need a guide to navigate the mall.

The mutant outbreak continues to spread throughout the sewers and subway tunnels while the Turtles try to contain the threat. Back at Area 51, Baxter Stockman prepares a new body for cerebral transfer despite warnings from Agent Bishop. When Stockman's body begins to show signs of rejection, he becomes delirious, which leads to a rampage against the person he believes to have caused all his problems, April O'Neil. In the end, seeing April as his mother due to his delusions, Stockman sacrifices himself by being drowned in the East River while handing her to the Turtles and Casey.

Viral sets a trap that digitizes and sucks the Turtles into a prototype game system, the Gaminator.

But when Splinter and the Ancient One express serious doubts about trusting the Tribunal, the Turtles are confused. If they all agree on the goal, why the doubts? To explain the danger to the Turtles, Splinter and the Ancient One reveal the secret history of the Tribunal… including the true origin of the Shredder!

The Turtles and company continue their training under the Ninja Tribunal, learning to fight in the physical as well as mental and spiritual worlds. They’re going to need that knowledge, because the second artefact of the Shredder has been found, guarded by a horde of nasty Tengu demons that eat Acolytes for breakfast… literally!

Returning to the Tribunal Monastery with the second Shredder Artefact, things seem to be going well for our heroes when – deception! Old foes infiltrate the Monastery. With all three artefacts in the hands of evil, they plan a sneak attack on the Tribunal and their students with devastating results!

The original Shredder is resurrected by the Foot Mystics, whose first agenda is to destroy Karai – the “false Shredder.” And, while the Turtles are enemies of both Shredders, they realize that if the original Shredder wins, his goal of creating a world of destruction, devastation and chaos will be one huge step closer to reality. So, like it or not, they have to help Karai – even while she’s intent on killing them!

In their attempt to rescue Karai from the Foot Mystics and new Shredder, the Turtles wind up in a raging battle filled with magic and martial arts where they use everything the Tribunal taught them - but will it be enough to escape with Karai and their lives?

Weary after their first battle with the new Shredder, the Turtles doubt they can defeat him. To lift their spirits, Splinter and the Ancient One shares a tale of the Turtles’ toddler days. The story reveals that though the Turtles were small, they overcame impossible odds to defeat a phantom bent on reviving the Shredder, though they may not remember it.

The 2003 Ninja Turtles find their 1987 originals captured and held hostage by Hun. The 2003 Turtles defeat Hun, and the Purple Dragons and rescue their classic originals and escape to the modern Turtles' Lair. Meanwhile, the Technodrome from the 1987 TV series along with Shredder, Krang, Bebop and Rocksteady are together again and fight both versions of the turtles. Meanwhile the classic Shredder, transports the Utrom Shredder back from the ice asteroid that he was sent to after the "Exodus" episode. The classic Shredder and Krang had no idea that the modern Shredder would turn against them and sets out to erase the entire Ninja Turtle Universe, starting all the way back to the 1984 Mirage Comic series to where the Ninja Turtles are as of today, including the 1987 TV series Turtles, the live-action turtles, all the comic book turtles, and the modern TV series Turtles.

During a night of showing off their extreme sports gear, the Turtles are attacked by a monster from beneath the Earth. They trace the beast to a remote island where they uncover their old foe, Dr. Baxter Stockman, who has created vicious monstrosities to unleash on the unsuspecting public.

They comprise a single story called "Mayhem from Mutant Island."[7] On March 27, 2010 the 13 shorts were re-aired edited together under just the "Mayhem from Mutant Island" title as a so called "new" episode of TMNT: Back to the Sewer.
