The episodes are listed in the order of their first broadcast.

You can use an episode group if you want the Blu Ray order.

Yes, but that does not solve the episodes being out of order in infuse...

You need to use the episode group.

Or ask the support team of Infuse to add them if they don't support the episode groups.

There are no other solutions.

Yes, the correct way would be to order them in the actual episode order and name them as such. Right now, they are named incorrectly! After that has been corrected, then they can be set up as an episode group in the order you want (broadcast date or something else). As you can see most of the discussions surrounding cowboy bebop on here are concerning the incorrect order. So it seems I'm not the only one lamenting that fact.

They are named correctly as per the first broadcast of the series (TV Tokyo + WOWOW) and the episode groups already exist.

That is all perfectly fine, however incorrect when considering the story arc. The episodes should be named and sorted correctly, as the producer intended and can then be sorted arbitrarily with episode groups the way anyone likes (like first broadcast or something else). As it stands right now, the episode numbers are simply incorrect. Any media software that does not correct for episode groups with the full API (like Zappiti or Infuse) will get this wrong. Plex may have an option to correct for this, other software doesn't. Any other media site out there does have the correct episode numbers. What gives?

All our series are listed based on the original broadcast. This is our absolute rule.

An episode group can be used for the intended order if it is different.

Okay superboy.. You do you. Let me just say that I think this rule does not make any sense in this case.
