Extra Details: I would like to create a DVD Episode Group.
This is existing listing...
S01E01 - Air (1)
S01E02 - Air (2)
S01E03 - Air (3)
S01E04 - Darkness
The DVD order is
S01E01 - Air (1+2) (movie length)
S01E02 - Air (3)
S01E03 - Darkness
Is there some way to combine the first two episodes into S01E01 or do I simply omit Air (2) from the DVD episode group listing?

No, there is no way to combine the two episodes. I would just do as you suggest -> omit the second episode.
