故事发生在人与MS和平共处的国度、新托比亚。某天，邪恶MS军团“暗黑亚古捷斯”手下“先锋渣古”，率领渣古兵团，企图入侵。一位名叫“阿修”的少年，无意中启动沉睡的MS“队长高达”，更在他帮助下，打败先锋渣古军团。

为对抗暗黑亚古捷斯入侵，“SD高达战队”正式成立，后来更加上来自异空间，为解救故乡危机，来到新托比亚的战士“翼之骑士．零”及“炎之武者．爆热丸”，成为伙伴。开始围绕修仔及三位高达战士的历险之旅……

Neotopia is een wereld waar mensen en robots in vrede en harmonie leven. Het wordt echter plotseling binnengevallen door de kwade krachten van de Dark Axis. De Dark Axis probeert alle organische levensvormen in steen te veranderen en de controle over de AI's van alle robots en mobiele burgers over te nemen. Om deze invasie tegen te gaan, wordt in het geheim de Super Dimensional Guard (S.D.G.) gevormd. Kapitein Gundam, de held van de SDG, wordt vergezeld door Shute, een dappere jonge jongen wiens aanmoediging en steun hem helpen zijn missies te volbrengen.

Neotopia is a world where humans and robots live in peace and harmony. However, it is suddenly invaded by the evil forces of the Dark Axis. The Dark Axis is trying to change all organic life forms into stone, and take control of the AIs of all the robots and mobile citizens. To fight against this invasion, the Super Dimensional Guard (S.D.G.) is secretly formed. Captain Gundam, the hero of the S.D.G., is joined by Shute, a brave young boy whose encouragement and support helps him accomplish his missions.

인간과 로봇이 서로 공존하며 살아가는 이상향 미래도시 네오토피아, 그러나 그 평화를 파괴하려는 침략자 다크액시즈가 차원을 넘어서 공격해온다. 네오토피아에 살고있는 10살 소년 슈트와 네오토피아를 지키기 위해 SDG 소속 로봇 캡틴 건담은 서로 만나 힘을 합쳐 다크액시즈를 처지하고, 그 와중에 다른 차원에서 나가떨어진 제로와 바쿠네츠마루를 만나 다크액시즈를 처지하여 서로 우정을 나누고, 확장해나가며 SDG 소속의 하로 장관의 제안으로 SD 건담포스가 탄생하게 되고, 건바이커, 마가렛 시장, 세라와도 만나서 친분을 쌓는다.
